Choose Komodo for current-driven big-fish diving, dragons and easy access from Bali. Choose Raja Ampat for the highest reef biodiversity on the planet and genuine remoteness. Komodo is meaningfully cheaper and quicker to reach; Raja Ampat rewards divers who have already done the accessible destinations. Doing both properly needs about three weeks.
These two destinations get compared constantly and rarely honestly, because most comparisons are written by someone selling one of them. Here is the version that assumes you might legitimately pick either.

How different is the diving, really?
Komodo is about water movement. Tidal flow between two oceans concentrates nutrients, and the diving is organised around it — slack-tide windows on pinnacles like Castle Rock and Batu Bolong, channel drifts through the Cauldron, manta cleaning stations on shallow plateaus. The signature sensation is being carried past a wall of fish at speed. It is thrilling and it demands current competence, which is why site grading matters so much here — see our site-by-site current guide.
Raja Ampat is about abundance. It sits at the centre of the Coral Triangle and holds the highest recorded reef fish and coral diversity anywhere. There is current — Cape Kri and Blue Magic are not gentle — but the defining experience is coral cover so complete that there is no substrate visible, and a species count that overwhelms even experienced divers.
Put crudely: Komodo gives you a better story; Raja Ampat gives you a better reef.
What about the cost difference?
Boat prices overlap heavily — mid- to high-end liveaboards in both destinations commonly run in the region of USD 400–700 per person per night in a shared cabin, with charter yachts well above that. The real difference is getting there.
From Bali, Komodo is a single domestic flight of about an hour, or a sailing you can enjoy as part of the holiday. Raja Ampat means flying to Sorong, usually via Jakarta or Makassar, frequently with an overnight in transit each way, plus a ferry or boat transfer at the far end. That is typically two extra travel days and a meaningful extra airfare per person.
For a couple, the access difference alone can be the price of two or three extra nights on a boat. If your total budget is fixed, Komodo buys you more time in the water.
When is each destination at its best?
They are close to inverse, which is convenient.
Komodo’s reliable window is roughly April to November, peaking for southern mantas around June to September. Raja Ampat’s main season is roughly October to April, with the calmest conditions around that window’s centre. There is genuine overlap in October–November and again in April, when both are workable — those months are the ones to target if you want to combine them.

Can you do both in one trip?
Yes, and it needs about three weeks to be worth doing. A realistic shape: seven to ten days in one destination, two travel days, seven to ten days in the other, plus buffer for domestic flight disruption, which is not rare on these routes.
Compressing it into two weeks means two rushed liveaboards and four internal flights, and you will spend the trip in airports. If you only have two weeks, pick one — and if it is your first Indonesian liveaboard, pick Komodo and combine it with Bali or Flores instead. Which is better for a mixed group?
Komodo, comfortably. It has a stronger non-diving offer — dragon trekking with ranger escort, Padar’s viewpoint hike, Pink Beach, snorkelling with mantas on a shallow plateau — and it is far easier to reach for someone joining just for part of a holiday. A non-diving partner has a genuinely full week in Komodo.

Yes. Komodo has reliable reef manta sites in the centre and south; Raja Ampat has both reef and oceanic mantas, with Dampier Strait and Misool sites well known. Neither guarantees sightings.
How long should a Raja Ampat trip be?
Seven days minimum on the boat, realistically more, because the travel time in each direction is substantial. Short Raja Ampat liveaboards rarely justify the journey.
If I only have 10 days from Europe, which should I choose?
Komodo. The shorter domestic connection leaves you more days in the water, and a Bali start or finish adds value rather than travel fatigue.
